Transposition often results in duplication of the TE. Barbara McClintock #39;s discovery of these jumping genes early in her career earned her a Nobel prize in 1983.[1] TEs make up a large fraction of the C-value of eukaryotic cells. They are generally considered "junk DNA". In Oxytricha, which has a unique genetic system, they play a critical role in development.[2] They are also very useful to researchers as a means to alter DNA inside a living organism. Class I (retrotransposons): They copy themselves in two stages, first from DNA to RNA by transcription, then from RNA back to DNA by reverse transcription. The DNA copy is then inserted into the genome in a new position. Reverse transcription is catalyzed by a reverse transcriptase, which is often coded by the TE itself. Retrotransposons behave very similarly to retroviruses, such as HIV. Sequencing the human genome has been possible for quite a while, but has always been very expensive. Pol van Dorpe is working on technology that #39;s about to change this and will make it affordable for everyone. In this talk, Pol van Dorpe explains how this technology will change the world. Pol Van Dorpe is currently active as a principal scientist at Imec, Leuven and part time professor at the physics department of the KULeuven. In 2006, he obtained his PhD at the faculty of engineering of the KULeuven in 2006, after which he was appointed as a postdoctoral fellow of the FWO-Flanders (2006-2012), based in Imec, and focused on metal based nanophotonics, or plasmonics for biosensors and energy harvesting. During this period he worked for some time in Stanford University and he set up world-wide collaborations with renowned scientists in this field. His work has led to over 50 peer-reviewed papers in high impact factor journals and has attracted more than 1000 citations. Currently he is active in the bio-nano-electronics department of Imec and his main research focus is applying nanophotonics concepts to create new ways to unravel the sequence of the DNA, ie the genetic code. FDA says that genetically engineered salmon are safe. A species of genetically engineered salmon that grow faster than regular salmon are safe to eat and would not cause any environmental disruptions, according to a new report by the Food and Drug Administration, or FDA. The genetically modified fish, known as AquAdvantage salmon, can grow twice as fast as naturally born salmon, thanks to a growth hormone gene from the Chinook species that was added to the DNA genome of the altered salmon. If the FDA does approve the salmon for sale, it would be the first genetically modified animal product available on the US market, and could open the door for other genetically engineered meat projects to try and break onto the consumer market. Environmentalists are concerned that the modified salmon might overrun native species of fish if they were to accidentally be released into the wild, and skeptics say the tests that were performed on the fish to assess their safety were not adequate to fully understand the potential effects of the AquAdvantage salmon. Senator Mark Begish from Alaska said: "I will fight tooth and nail with my Alaska colleagues to make sure consumers have a clear choice when it comes to wild and sustainable versus lab-grown science projects." OpGen, Inc. today announced its ARGUS Whole Genome Mapping System technology was used in combination with next-generation sequencing (NGS) to produce the first, high-quality reference genome of the domestic goat. The study, which was led by BGI-Shenzhen and Kunming Institute of Zoology, Chinese Academy of Sciences was published online today in Nature Biotechnology. The paper, titled Sequencing and automated whole-genome optical mapping of the genome of a domestic goat (Capra hircus), demonstrates the value, efficiency and cost effectiveness of OpGens Whole Genome Mapping in de novo assemblies of large, complex genomes.
This independent technology provides not only the validation of the genome sequencing, but also provides the large-scale chromosome structure information that cannot be detected by sequencing, said Xun Xu, Deputy Director, BGI-Shenzhen. The experience in these genome assembly projects shows that the physical whole genome map should be the standard for any reference genome to be assembled in the future.
Goats are an important economic resource in many developing countries around the globe, including China and India. However, despite their agricultural and biological importance, breeding and genetic studies of goats have been hindered by the lack of a high-quality reference genome sequence. The goat genome is the first high-quality reference genome for small ruminate animals and may help to advance the understanding of distinct ruminant genomic features from non-ruminant species.
Although generating draft assemblies from NGS is relatively easy, finishing a sequence to the chromosome level is still difficult and costly. The findings show that a single NGS platform, when combined with Whole Genome Mapping, can produce a finished assembly much faster and less expensively than other currently available mapping strategies such as bacterial artificial chromosome (BACs) or fluorescence in situ hybridization (FISH). This approach sets the gold standard in large genome de novo assembly, eliminating the need for genetic maps which can be very time consuming.
By incorporating Whole Genome Mapping, we were able to overcome the limitations of NGS short read scaffolds to produce long super-scaffolds and finish the assembly to the near chromosome level, said Wen Wang, Deputy Director, Kunming Institute of Zoology, Chinese Academy of Sciences and an author of the paper. We could not have completed the project without OpGens technology.
In the study, OpGens ARGUS system produced 100,000 single molecule restriction maps in three hours. This resulted in 30 times the physical coverage of the goat genome. The companys Genome Builder software generated long super-scaffolds by combining single molecule map data with sequence scaffolds generated by NGS and subsequent assembly. Specifically, the metric of assembly (N50) was improved eightfold by combining Whole Genome Mapping with NGS over NGS alone.
While we continue to demonstrate the value of Whole Genome Mapping for assembly, quality control and validation of microbial genomes, we are pleased to expand its applications as a critical, complementary technology enabling investigators to provide complete and accurate long-range genomic information in complex, de novo projects, said Richard Moore, M.D., Ph.D., chief scientific officer of OpGen and an author of the paper. This paper is the first of many we expect to be published over the next year which will validate OpGens Whole Genome Mapping technology as a solution for the de novo assembly of the spectrum of genomes from microbes to mammals.
