DNA test identifies venomous snakes from their bites

When a snake-bite victim shows up at a hospital, it's vitally important for caregivers to know what species of snake bit them. Without that knowledge, they won't know what sort of anti-venom if any is required. Making that ID could one day be much easier, thanks to a current study in which species were reliably identified via snake DNA obtained from fang marks in victims' bite wounds.

Directed by Dr. Franois Chappuis from Switzerland's Geneva University Hospitals, the international study was conducted at small medical facilities in Nepal and Bangladesh. Usable DNA could be collected from only about one in four wounds, although this was largely due to patients applying folk remedies before seeking professional treatment. In all cases where untainted DNA was obtained and the patient brought the dead snake with them, however, the researchers were able to able to confirm that the DNA-based ID was accurate.

In its current form, the identification process takes a fair bit of time and effort, so it isn't practical for everyday use. That said, the scientists are now working on a quick and simple "dip stick"-type DNA test similar in form to a home pregnancy test which could be used to rule out common venomous snakes as the culprit.

A larger multi-center clinical study will be conducted next, in Myanmar and Nepal.

The research was presented this week in New Orleans, at the American Society of Tropical Medicine and Hygiene's Annual Meeting.

Coffee tree genome sequenced

An international study coordinated by researchers from IRD, the CEA (Genoscope), CIRAD, the CNRS, and the University of Buffalo (United States), and involving many laboratories, helped identify a reference genome sequence for coffee trees for the first time. This discovery is important in two ways: first, it is fundamental as it improves understanding of the organisation of the genome, its function, and its evolution; secondly, it also offers new possibilities for selection or improvement of coffee tree varieties.

These results were published in the journal Science on 5 September 2014.

In the study published in Science, the researchers were interested in Robusta coffee because of its average sized genome (710 million pairs of DNA bases) and its diploid nature (contrary to Coffea arabica, which is tetraploid). The genetic map of the coffee tree studied, produced in the 1980s by IRD in Cote d'Ivoire, also had the advantage of being a homozygous plant (two identical sets of eleven chromosomes), which is easier to analyse than natural heterozygotes.

By using several sequencing technologies, Genoscope (CEA) coordinated the mapping of the DNA sequence for the coffee tree, assembled in large fragments able to be used in various types of analysis. The IRD and CIRAD teams then anchored these sequence fragments to a high-density genetic card to reconstruct the pseudo-chromosomes. A catalogue of genes and repeated sequences was then created and validated, allowing for a comparison with other plants.

A critical stage

Thus, the researchers established a reference genome sequence for coffee trees (including for the species Coffea arabica), and more generally for the Rubiaceae, one of the largest families of flowering plants (containing nearly 12,500 species).

A comparative analysis of genomes by the international consortium also revealed that the organisation of the coffee tree genome is best preserved in the Asteridae (the family to which potatoes and tomatoes belong) and is very close to that of the ancestral species from which all true Dicotyledons (or Eudicotyledons) descended through evolution. Lastly, the study of the genome improves knowledge of the secondary metabolism of plants and its diversification. A comparative analysis with the cacao tree genome also shows that the biosynthesis of caffeine is due to enzymes unique to each species, which appeared at various moments in their evolution.

Over the longer term, the identification of the coffee tree genome sequence opens up new possibilities for varietal improvement, knowledge of the specific functions of the genes (in particular those specific to coffee trees), the possibility of transferring results to other species, and refining diagnostic tools for the function of the plant.

It will facilitate the completion of applied projects, such as the selection or creation of coffee tree varieties with improved technological and/or qualitative characteristics; more resistant to environmental constraints and to bioagressors, such as for example orange leaf rust. In fact, this disease still has a considerable impact on coffee cultivation and the economy of small producer countries in Central America such as Guatemala, Honduras, and Costa Rica. Lastly, it should help guide producers toward ecologically intensive agriculture.

A nasal spray being developed as a potential vaccine for the deadly Ebola virus has been found to be effective.

Scientists at the University of Texas discovered the breathable vaccine offers long-term protection during pre-clinical trials with monkeys.

Since the current outbreak erupted in West Africa earlier this year, almost 5,000 people have lost their lives - the majority in Sierra Leone, Liberia and Guinea.

A number of injectable experimental vaccines are being trialled in the US, UK and Mali, with plans to extend human trials into other parts of Europe, Gabon and Kenya.

Editor's note: The following story has been corrected to show that Heather Wenger took her son of topical steroids in June of 2013 rather than June of this year.

Emily Bennett's 9-year-old son's history of eczema began when he was 6 or 7 months old. At first, the pediatrician recommended over-the-counter hydrocortizone creams. When that didn't help, he was prescribed a topical corticosteroid cream, but his eczema continued to worsen.

Over the years, with visits to several specialists, he was prescribed more topical steroid creams of different potencies for different parts of his body a very mild one for his eyelids, a somewhat stronger type for the tops of his ears, another for face and neck only, a total of seven different types. Bennett and her husband, who live in Erie, carefully followed the rules for application of the creams, as well as other therapies.

Their son was tested for allergies he is allergic to peanuts and has asthma and the family has tried special diets and given him probiotics.

In February, when he had a big "flare," as a resurgence of eczema is called, his mother says she noticed something different.

"This isn't eczema anymore," she said to herself. Her son's skin was red in a way it hadn't been before.

As she did research and talked with other parents, she and her husband became convinced the topical corticosteroids they had been faithfully applying under the care of a doctor were not only not helping their son, they might actually be doing harm. They concluded that his body had become addicted to the prescription medicines.

Do a little research about topical steroid addiction, and you'll quickly discover it's a controversial subject. Mainstream physicians point to the overwhelming benefits of topical corticosteroids for patients with eczema, also called atopic dermatitis. While there is no cure for the disease, they say the medicine controls the inflammatory flares and prevents terrible suffering in children and adults. For reasons not understood, eczema affects about 18 percent of children but only 3 percent of adults; most children grow out of it.
