Google-style ranking used to describe gene connectivity

Coining the term "Gene Rank" (GR), Dartmouth's Norris Cotton Cancer Center investigator Eugene Demidenko, PhD, captured and described a new characterization of gene connectivity in "Microarray Enriched Gene Rank," published in BioData Mining. The effective computer algorithm can be used to compare tissues across or within organisms at great speed with a simple laptop computer.

"This paper introduces a new bioinformatics concept called Gene Rank (GR)," explained Demidenko. "GR is computed based on gene expression data and reflects how well a particular gene is connected to other genes. Our GR is built along the lines of PageRank used by Google to rank and display web pages upon key word search."

As a new scientific concept, GR looks at genetic networks from a different angle that may lead to new biological insights and formulation of new scientific hypothesis with important clinical applications. Many other studies in bioinformatics have tested their concepts using computer simulation. Demidenko tested GR on various de novo studies, resulting in plausible biological findings. For example, one series tested the complexity of genes in four stages of the development of rice, showing that it gradually increased over time. A subsequent test of Drosophila flies showed their genes to be more complex than rice, but less complex than human genes. These are expected findings, and meeting biological expectations is respected validation of concept.

Demidenko applied the GR concept to several cancer-related gene expression data sets, and discovered that disconnected genes in tumors are cancer associated. "It's a provocative statement, but we can say that cancer genes are lonely killers," said Demidenko. Further investigation revealed that GR of the same gene changes during cancer development, and that this can be used for disease prognosis as well as early cancer detection.

"The devised computer algorithm allows the computation of GR for 50 thousand genes and 500 samples within just a few minutes on a personal computer," said Demidenko. "Our GR can be used by researchers on a daily basis to investigate and characterize the dynamic complexity of living bodies. In particular, this will be helpful to characterize malignant tumors."

Future work for Demidenko includes applying the new GR to other data sets to determine how gene connectivity changes in the course of a tumor's development, and how gene connectivity varies across tumors.

Eugene Demidenko, PhD is professor of the recently-established department of Biomedical Data Science at Dartmouth's Geisel School of Medicine, and an adjunct professor at both the Thayer School of Engineering and the Department of Mathematics at Dartmouth College. His work in cancer is facilitated by Dartmouth's Norris Cotton Cancer Center. Fact Checker: Rand Pauls claim twice in one day that he has a biology degree

This column has been updated with an additional explanation by Pauls spokesman.

We first spotted a version of this quote in a Bloomberg column by David Weigel, and then checked the quotes with our colleague Jose DelReal, who had attended the conference.

This is a bit of an odd one, given that Paul does not have a college undergraduate degree.

Paul mentioned his alleged degree at the conference not once, but twice. First, in an exchange with TechCrunch founder Michael Arrington, Paul said:

Arrington: Lets talk about economics because maybe you can actually explain this to me. I have an econ degree which means I know just enough not to understand any of what our government is [inaudible]

Paul: Mines in biology and English so this is going to be a great conversation.

Then, later in the conversation, expounding on what he considered the virtues of Bitcoin, Paul said:

This is just me. I have a biology degree, okay? But with Bitcoin my concern always was whether or not something has real value. So I could imagine a kind of coin that was exchangeable. This gets back to the whole idea, does money have to be exchangeable for something to be of value?

New prosecutor general seeks arrest of coalition enemies in the judiciary

Just two days into the job, Ukraine's new Prosecutor General, Viktor Shokin, is asking parliament to strip three of Kyiv's judges of their immunity from prosecution so that he can arrest them. The judges, Oksana Tzarevich, Viktor Kytsyuk and Sehiy Vovk, are all members of the infamous Pechersk district court in central Kyiv.

The Pechersk court has seen some of Ukraine's most controversial court rulings handed down, including the release of former Berkut commander Dmytro Sadovnyk on bail after he was accused of ordering lethal attacks on Euromaidan demonstrators in February 2014.

Sadovnyk disappeared soon afterwards and has since been placed on Ukraine's wanted list.

But critics suspect long-time lawman Shokin, who first became a deputy prosecutor in 2002, is actually repaying some of the 318 votes in the Verkhovhna Rada that approved his appointment as Prosecutor General.

The three judges targeted by Shokin all stand accused of presiding over cases described by the European Union as politically-motivated trials. Those trials targeted former President Viktor Yanukovych's opponents, such as Yulia Tymoshenko and Yuriy Lutsenko, many of whom now form the ruling coalition.

This move has little to do with respecting the rule of law," said Arkadiy Buschenko, Executive Director at Ukrainian Helsinki Human Rights Union. I suspect the new prosecutor is just trying to fulfil the requests or demands of the ruling parties."

Judge Vovk was on the panel for the first trial of former Minister of Internal Affairs Lutsenko, which led to ex-Minister being sentenced to four years in prison and serving more than two.

In 2013 Judges Tsarevich and Kitsyuk led the court investigation which implicated already imprisoned former Prime Minister Yulia Tymoshenko in the 1996 murder of businessman and parliamentarian Yevhen Shcherban, formally notifying her that she was a suspect. The case eventually collapsed for lack of evidence.

Shokin's appeal to parliament accuses the judges of advancing an an unlawful ruling of serious consequences committed for mercenary motives or other personal interests," under Article 375 of Ukraine's criminal code.

He has also requested that Ukraine's High Commission for the Qualification of Judges dismiss the trio, informing them that a criminal investigation is underway in the Kyiv prosecutor's office. But Buschenko sees this not as an attempt to enforce justice, but to consolidate control over the remaining pro-Yanukovych judges.
